My research lead me to an issue with the BoBW version of the Unofficial SSE Downgrade Patcher. If you are going from AE down to SE (1.6.x to 1.5.97), then it adds in a "Skyrim - Patch.bsa" file which I gather was part of SE but is not part of AE.
